Sounds easy, harder with real people. A lot of these enclaves are very small and if it was a civil war between only blacks and Whites, the position is hopeless since the blacks will have armor and aircraft while the Whites will have nothing.

Problem: Most of the blue area is desert and the Khoisan population is low and that still leaves most of the Whites trapped behind enemy lines. Also, Khoisan are not good warriors.

Gold is located mostly in the north around Limpopo. While gold is a good thing to have, consolidating there would leave White men without sea access, with only hostile Zimbabwe as a neighbor. 
I believe that Western Cape is best. Sea access, good mountainous borders, strategic depth to the north, and if an alliance is made with the Khoisan, access to copper deposits in Namaqualand.
The San(d) people are very weak and would likely allow Whites to influence their government.

Moving to western cape is going to be a very great idea, but i was hoping for it to be a white ethnostate. Finally, someone who shared my dim view of Japan. Overrated axis power.

That said, here is why I would unironically advocate an alliance with the Khoisan in this situation.
1. Both sides have actually put effort into this. So it's not like Nick Fuentes allying with black people against the jews. Apparently, some Khoisan king supports it and one or two significant Boer nationalist groups have reciprocated. They have genuine reasons to seek an alliance and are of the temperament to allow Whites to influence their government
2. While Khoisan are not the most martinet of people, they are about a million people occupying a very large area Whites do not. If such an alliance were fleshed out (we're assuming that Whites did actually somewhat consolidate to Western Cape), then our side would gain all that land. Most of it is desert. But copper is nice and Western Cape doesn't have any resources. So such an alliance grants the "White side" strategic depth, minerals, and more ports. 
3. Fewer people to kill. Even if half of Whites heeded the call, they would be outnumbered 30 to 1 and be immediately outgunned with no control over the sky. Strategic depth is great and not needing to fight them too would be nice.
4. There's literally nothing to lose. Whites would actually be the stronger side in this alliance by a lot. So the San would be a compliant partner. 

Contrast this to Germany and Japan. There was ZERO strategic reasons for Germany to ally with Japan except the hope that they might go to war with Russia. They did not. Their only purpose.
At least Khoisan could offer chaff manpower in the same theater Boers are fighting. Germany allied with anti-colonialists who couldn't even cheerlead the Germans properly.

Honestly this is one of the reasons I’m in favour to establish white ethnostates in the southern hemisphere. The reason is as you described, if there’s white only states in some third world countries like in south africa and brazil, in the long term, after the west’s collapse, they might start white empires and cleanse whatever shitsking groups they surround with (depends on how well their military capabilities). Just like israel has its expansionist ambitions (aka greater israel), the white ethnostates in the southern hemisphere must also have their expansionist projects too, and must be sure that they exclude nons in their expansionist projects.

Even a civil war between the lower case blacks and the government occurred, you’ve got the communist racist blacks who will exploit the security vacuum and start raiding and killing white farmers. Their solution is to grouping in one location (either western cape or proposal “volkstaat”) and organise working for a state of their own. Otherwise, i don’t think western countries would open the borders for them because their multicultural project in South Africa would fail without whites paying taxes for the state.
