I think I like the sort of dominance loss like scenario and role reversal of an otouto surpassing his nee-chan.
imouto characters have more on the cute charm side and there's something appealing about them relying on onii-chan for something.
Though obviously you can mix and match a lot of these archetypes into your character design. 

flat chested lanklet mesugaki onee who's a bookish tomboy addicted to otome games and training for judo so that she can eat more cake
serious imouto with a motherly demeanor who likes cooking, fashion and playing csgo

a character creator option could be funny.

the two only interact with each other during the story mode and during that time it's mostly them working on stuff related to their job
they're in this weird spot where they're not really independent characters but they're not really full-on self inserts either
so when you're doing game events and stuff, which is when most of the character fluff is happening, you're supposed to sort of forget that the other protagonist exists for the time being
